I have been impressed by DVD Flick http://www.dvdflick.net/. It is Free and Open Source, and seems very capable. It will allow you to separate the .wmv files as chapters and will build a menu through which you can navigate to any chapter. I am sure it doesn't have all the bells and whistles of a commercial offering, and the interface isn't the most intuitive, but it does the job for the right price.
